I head space with the extractor removed but leave the ejector installed. It has never caused a bad reading unless there was an issue with the ejector and will make sure during the first check that the ejector plunger/pin will go flush with the bolt face. If you head space with the ejector removed and something is wrong with it you will only know that the bolt itself is good. Head spacing with ejector installed can indicate a pocket, plunger or spring issue that will prevent proper head spacing. That's how I do it.
